Looks like there is 3 different rear stock springs available for the TRX 250R. Does anyone have the specifications on them and colors etc? Maybe this has already been discussed on here and you can give me a link?

I am unaware of the 3 springs you mentioned, i wonder if race tech has some for ya. i think they have revalve kits for stock rears if i'm not mistaken.
 
3 different rear spring part numbers come up in the microfische throughout the years. Are they all the same or did Honda make some heavier or lighter than others? Does anyone know the rating on the springs? Also, were all the rear shocks the same length? If no, what were the options?
the springs would be different spring rates, hence the different p/n's. as far as i know, the rear shock MIGHT be the same length i think???? but i would bet the internal valving may have been slightly changed???? but for sure the linkage between the era's were of different length
 
The difference in the measurements has to do with updates.

The 1986 shock is probably .5" longer. The 1986 dogbone is 1" longer and the swingarm is 1" longer. The 87 I'm not sure of - I've heard it uses a shorter shock and dogbone but longer swingarm, but I haven't confirmed this. The 88/89 have all shorter measurments.

86/87 springs are light blue, 88/89 springs are red from the factory.

If you need specific measurements I can get dogbone/linkage measurements and swingarm measurements. I have what I believe is an 86 shock redone for an 88 so I'm not sure if that measurement would help but could pass it on.
