I just installed my ESR 350 on my 85 ATC 250r frame. I have the V-Force 3 reed cage with the CR intake manifold and PWK 40.5 carb. I have the air box eliminator kit but the angle the carburetor their is no room to install the plumbing for the air filter.
 
It's a tight fit working on anything on the ATC's compared to the TRX's. Perhaps a different carb boot will help. That's prob not what you wanted to hear but... How well does it line up with the ATC carb boot? The cr boot is my boot and reed cage of preference on my TRX, but I don't think it'll work to well on an atc. I don't think I ever tried my cr boot on my atc. I just always used the ATC boot because of the angle difference and tight fit. I'm sure others will have some more help. Honestly it's a bit of a PITA to even fit the oem stuff on an ATC. It can be done though. Someone else is sure to give you more help than me as there are some nice trikes around here that have been thru all that. Mine is mostly stock as I use it for trails and just the occasional dune trip(usually I take the quad instead).
 
We use the TRX250R Boot in combination with our BDT Motorsports Eliminator Kit. Our Billet bracket pulls the carb away from the frame rails. We also move the Rear Shock Reservoir to a new location that does not interfere with the 'Tune' intake tube & the Larger +30% Flow Filter.

In your case you can make it work with what you have...Try the TRX250R boot; you will need to 'man-handle' your current eliminator kit to fit.

I've never had good luck with the cr boot always used stock or upp
 
I have a 85 ATC with a 40.5 and im using the BDT eliminator kit . It is a tight fit.

I must have the same boot on my esr 330 in my 86 ATC its got the carb way back like fire1's pic. I have the full air box on both of my ATC's with 38 and 39 pwk's. Its alot better fit with a stock cylinder. Hey Fire! looks like the same person (or 8 year old) welded your frame as my 86 that person must not have worked hard enough to earn a welding helmet. All the welds on my 86 frame are not good and my 85 frame is welded very nice. Amazing how after all the pounding how the 250R frames have held up. sport quads of today will never be this good after 25 years of neglect.

Lol ... I have often thought what crappy welders they where.
 
When we mount the BDTM Eliminator Kit or for that matter any Eliminator kit, we move the Shock Reservoir to the Left rear sub frame angled rail. This allows a better fit for the intake tube, however; you need a shock reservoir hose of 18" in length.

A quick story; the 85 frames were welded by females and the 86 frames by males...we guys have little patience for tedious & repetitive work...:)

im pretty sure you can man handle it
cr boots work best on the trx setups
i currently have a upp intake mated to a 38 pwk with the esr air intake ,and it was a PITA to get the carb pushed down enough to get the eliminator kit on

i have a full atc roller in my garage ,just waiting for a motor ,and the whole intake thing is the only thing on my mind that bugs me
