Worked my way down from the clutch which engages fine, the shifter linkage isnt stuck but took that off and tried to spin the 12mm bolt that holds the gearshift drum and it would only move back and forth 1-2mm, even after lifting up the stopper arm. I just wanted some input before I split the cases. Thanks

Nevermind. You said you were in neutral. The dogs back cut or not wouldn't be engaged. The only thing I can think of assuming everything is in its place could be the drum not fully seated into the bearing and is sandwiched in there.
 
check that the shift paws are in working order. i have had the steel cup that goes over the tiny spring jam before and the bike would not shift. Lift the rear of the bike and have someones spin the rear tires and try to move just the drum. I hope this was helpful good luck.
 
My guess is an incorrectly installed shift fork or shift drum. Can you rotate the sprocket by hand? Can you rotate the clutch basket by hand? Also, I would not be running it with the trans problems your having cause if for some reason something decides to undo itself and the trans becomes engaged your gonna wish you never started it. Id pull the basket and star / detent assembly off and slightly loosen the keepers for the drum. This may relieve any binding or pressure. See if it spins then. You may be able to work the drum in fully from there. If that dosent work, probably going to have to split the cases.

Was the trans assembled correctly...you can istall two gears backwards and it will all go together and not shift. Always dry run the trans on the bench before the engine is fully assembled, shift through all the gears.

Before you split the cases, was the shift lever arm fully engage, with the washer hat bushing installed? Are the shifter paws, springs, bushings inplace and working?

The issue was the C6 gear in the transmission was on backwards. So the shifter fork couldn't move freely. Got it running but now a small head gasket leak. Forfeited it down 17-19-21 ft lbs in a star pattern. Gasket has copper gasket spray on it as well.
 
I thought so...that is why I posted "you can install two gears backwards and it will all go together and not shift". Don't feel bad; this is a common mistake we see once in a while come into the shop for repair.
