I pulled the cover to do the crank seal and water pump and noticed the crank gear and the crank were not lined up dot to dot and the CB gear wasn’t lined up with the crank gear. I just got this bike a few months ago and it runs good. What would be the reason for the gears being set up like that? Does that change the timing and I set it up like it’s supposed to be so will I run into any problems?

Only reason the dots are currently set up like that is because someone assembled it incorrectly. Those dots are orientated to time the counter balancer to the crank. If the dots aren't lined up you risk major engine damage.

I knew it wasn’t right but I’ve put 10-12hrs riding it and it still runs good. Now that I put back together correctly is there any chance it won’t run because they had it set up like that?

Cool. I rode it a little yesterday and the motor sounded quieter and seemed smoother.
